Currently NMM is the best tool for Fallout 4 - as much as it pains me to say that.However, Wrye Bash is another good alternative. It does not run FOMODs, so you will still need NMM for that.

If it would run FOMODs, then I would be using it.Mod Organizer 2 from Nexus is not up to date. LePresidente's team has been taking big leaps with it though. I am testing it and following the progress from their Discord and GitHub. If you are willing to help with them to solve issues from the manager, then pick the current development version from LePresidente's GitHub. It is not without problems though, but a lot more useable than the old version in Nexus is.New mod manager called Vortex aims to be out in January 2018. WB: stable, but not able to run FOMODs. Version in Nexus is out of date for Fallout 4 and not recommended to use even for normal modding. You need the updated development version anyway.
